Data that are required for nutrient management are becoming increasingly
available in digital format, leading to a high innovation potential for
digital nitrogen (N) management applications. However, it is currently
difficult for farmers to analyze, assess, and optimize N flows in their
farms using the existing software. To improve digital N management, this
study identified, evaluated, and systematized the requirements of
stakeholders. Furthermore, digital farm N management tools with varying
objectives in terms of system boundaries, data requirements, used
methods and algorithms, performance, and practicality were appraised and
categorized. According to the identified needs, the concept of a farm N
management system (FNMS) software is presented which includes the
following modules: (1) management of site and farm data, (2)
determination of fertilizer requirements, (3) N balancing and cycles,
(4) N turnover and losses, and (5) decision support. The aim of FNMS is
to support farmers in their farming practices for increasing N
efficiency and reducing environmentally harmful N surpluses. In this
study, the conceptual requirements from the agricultural and computer
science perspectives were determined as a basis for developing a
consistent, scientifically sound, and user-friendly FNMS, especially
applicable in European countries. This FNMS enables farmers and their
advisors to make knowledge-based decisions based on comprehensive and
integrated data.

Metabolomics approaches provide a vast array of analytical datasets,
which require a comprehensive analytical, statistical, and biochemical
workflow to reveal changes in metabolic profiles. The biological
interpretation of mass spectrometric metabolomics results is still
obstructed by the reliable identification of the metabolites as well as
annotation and/or classification. In this work, the whole Lemna minor
(common duckweed) was extracted using various solvents and analyzed
utilizing polarity-extended liquid chromatography (reversed-phase liquid
chromatography (RPLC)-hydrophilic interaction liquid chromatography
(HILIC)) connected to two time-of-flight (TOF) mass spectrometer types,
individually. This study (introduces and) discusses three relevant
topics for the untargeted workflow: (1) A comparison study of metabolome
samples was performed with an untargeted data handling workflow in two
different labs with two different mass spectrometers using the same
plant material type. (2) A statistical procedure was observed
prioritizing significant detected features (dependent and independent of
the mass spectrometer using the predictive methodology Orthogonal
Partial Least Squares-Discriminant Analysis (OPLS-DA). (3) Relevant
features were transferred to a prioritization tool (the FOR-IDENT
platform (FI)) and were compared with the implemented compound database
PLANT-IDENT (PI). This compound database is filled with relevant
compounds of the Lemnaceae, Poaceae, Brassicaceae, and Nymphaceae
families according to analytical criteria such as retention time
(polarity and LogD (pH 7)) and accurate mass (empirical formula). Thus,
an untargeted analysis was performed using the new tool as a
prioritization and identification source for a hidden-target screening
strategy. Consequently, forty-two compounds (amino acids, vitamins,
flavonoids) could be recognized and subsequently validated in Lemna
metabolic profile using reference standards. The class of flavonoids
includes free aglycons and their glycosides. Further, according to our
knowledge, the validated flavonoids robinetin and norwogonin were for
the first time identified in the Lemna minor extracts.

Human learning and intelligence work differently from the supervised
pattern recognition approach adopted in most deep learning
architectures. Humans seem to learn rich representations by exploration
and imitation, build causal models of the world, and use both to
flexibly solve new tasks. We suggest a simple but effective unsupervised
model which develops such characteristics. The agent learns to
represent the dynamical physical properties of its environment by
intrinsically motivated exploration and performs inference on this
representation to reach goals. For this, a set of self-organizing maps
which represent state-action pairs is combined with a causal model for
sequence prediction. The proposed system is evaluated in the cartpole
environment. After an initial phase of playful exploration, the agent
can execute kinematic simulations of the environment’s future and use
those for action planning. We demonstrate its performance on a set of
several related, but different one-shot imitation tasks, which the agent
flexibly solves in an active inference style.

Flocculation is an important facet of yeast behaviour and widely
exploited in the brewing industry as an effective, low cost and natural
mechanism for yeast removal from beer. Phenotypic characterisation has
been conducted for decades and has revealed several different
flocculation types based on their inhibition by different types of
sugars. However, recent research has unveiled that not all adhesin
proteins involved in flocculation fit into these two categories. Over
the last 10 years, the crystal structures of the sugar-binding domains
of flocculins Flo1p and Lg-Flo1p have been elucidated and gave important
insights into the underlying molecular basis of the different
flocculation types. Together with the vast research into the cellular
regulation and the intrinsic genetic instability of these two major
flocculation proteins, it has become clear that a purely descriptive
characterisation of flocculation is insufficient and needs to be amended
with molecular biological and genetic research techniques. This is
especially true in light of aiming to control flocculation during beer
fermentation. Therefore, this review aims to summarise the current
understanding of the underlying molecular biology and cellular
signalling mechanisms involved in flocculation to give brewing
scientists an adequate overview of the current state of research.

Wnt signaling plays an important role in the self-renewal and
differentiation of stem cells. The secretion of Wnt ligands requires Evi
(also known as Wls). Genetically ablating Evi provides an experimental
approach to studying the consequence of depleting all redundant Wnt
proteins, and overexpressing Evi enables a nonspecific means of
increasing Wnt signaling. We generated Evi-deficient and
Evi-overexpressing mouse embryonic stem cells (ESCs) to analyze the role
of autocrine Wnt production in self-renewal and differentiation.
Self-renewal was reduced in Evi-deficient ESCs and increased in
Evi-overexpressing ESCs in the absence of leukemia inhibitory factor,
which supports the self-renewal of ESCs. The differentiation of ESCs
into cardiomyocytes was enhanced when Evi was overexpressed and teratoma
formation and growth of Evi-deficient ESCs in vivo were impaired,
indicating that autocrine Wnt ligands were necessary for ESC
differentiation and survival. ESCs lacking autocrine Wnt signaling had
mitotic defects and showed genomic instability. Together, our study
demonstrates that autocrine Wnt secretion is important for the survival,
chromosomal stability, differentiation, and tumorigenic potential of
ESCs.

Wnt signaling plays a central role in tumor initiation and tumor progression.
Mutations in Wnt pathway components, such as the tumor suppressor APC,
lead to malignant transformation. While previous studies focused on Wnt-related changes in cancer cells, the impact of aberrant Wnt signaling on the tumor microenvironment is only beginning to emerge. In order to investigate the role of increased Wnt secretion on tumor growth and the microenvironment, we generated a novel germ cell tumor model by overexpressing the Wnt secretion factor Evi/Wls in mouse embryonic stem cells. Evi-overexpressing teratoma
were characterized by enhanced tumor growth in supporting a
tumor-promoting role of Wnt secretion. Interestingly, enhanced Evi
expression correlated with impaired immune cell recruitment.
Specifically, T- and B-cell
infiltration was reduced in Evi-overexpressing teratomas, which was
independent of teratoma size and differentiation. Our study suggests
that Wnt secretion impairs immunosurveillance. Since immune cell infiltration has been shown to have prognostic value, the levels of secreted Wnt activity might impact the efficiency of cancer immunotherapy.

The mammalian skin mediates the primary interphase between the body and
the external environment and provides the first line of defense against
pathogens, mechanical trauma, sunlight injuries, and chemical stress.
Proper physical, biochemical, and immunological composition of the skin
is necessary to maintain its barrier function. Therefore, the skin
reflects a complex dynamic organ with high cellular turnover during
normal tissue replacement and wound repair. Stem cell reservoirs ensure
constant skin renewal. Wnt signaling controls stem cell maintenance and
fate decisions in various tissues and also reflects a key pathway in
controlling skin development and homeostasis. Disruption of Wnt
signaling in the skin causes disorders such as alopecia, chronic
inflammatory skin diseases or cancer. This review summarizes the role of
Wnt signaling during skin development, homeostasis, and disease.

Cells of the epidermis renew constantly from germinal layer stem cells.
Although epithelial cell differentiation has been studied in great
detail and the role of Wnt signaling in this process is well described,
the contribution of epidermal Wnt secretion in epithelial cell
homeostasis remains poorly understood. To analyze the role of Wnt
proteins in this process, we created a conditional knockout allele of
the Wnt cargo receptor Evi/Gpr177/Wntless and studied mice that lacked
Evi expression in the epidermis. We found that K14-Cre, Evi-LOF mice
lost their hair during the first hair cycle, showing a reddish skin with
impaired skin barrier function. Expression profiling of mutant and
wild-type skin revealed up-regulation of inflammation-associated genes.
Furthermore, we found that Evi expression in psoriatic skin biopsies is
down-regulated, suggesting that Evi-deficient mice developed skin
lesions that resemble human psoriasis. Immune cell infiltration was
detected in Evi-LOF skin. Interestingly, an age-dependent depletion of
dendritic epidermal T cells (DETCs) and an infiltration of γδlow
T cells in Evi mutant epidermis was observed. Collectively, the
described inflammatory skin phenotype in Evi-deficient mice revealed an
essential role of Wnt secretion in maintaining normal skin homeostasis
by enabling a balanced epidermal-dermal cross talk, which affects immune
cell recruitment and DETC survival.

Malignant astrocytomas are highly aggressive brain tumours with poor
prognosis. While a number of structural genomic changes and
dysregulation of signalling pathways in gliomas have been described, the
identification of biomarkers and druggable targets remains an important
task for novel diagnostic and therapeutic approaches. Here, we show
that the Wnt‐specific secretory protein Evi (also known as
GPR177/Wntless/Sprinter) is overexpressed in astrocytic gliomas. Evi/Wls
is a core Wnt signalling component and a specific regulator of pan‐Wnt
protein secretion, affecting both canonical and non‐canonical
signalling. We demonstrate that its depletion in glioma and
glioma‐derived stem‐like cells led to decreased cell proliferation and
apoptosis. Furthermore, Evi/Wls silencing in glioma cells reduced cell
migration and the capacity to form tumours in vivo. We further
show that Evi/Wls overexpression is sufficient to promote downstream Wnt
signalling. Taken together, our study identifies Evi/Wls as an
essential regulator of glioma tumourigenesis, identifying a
pathway‐specific protein trafficking factor as an oncogene and offering
novel therapeutic options to interfere with the aberrant regulation of
growth factors at the site of production.

The question of whether living organisms possess autonomy of action is
tied up with the nature of causal efficacy. Yet the nature of organisms
is such that they frequently defy conventional causal language. Did the
fig wasp select the fig, or vice versa? Is this an epithelial cell
because of its genetic structure, or because it develops within the
epithelium? The intimate coupling of biological levels of organisation
leads developmental systems theory to deconstruct the biological
organism into a life-cycle process which constitutes itself from the
resources available within a complete developmental system. This radical
proposal necessarily raises questions regarding the ontological status
of organisms: Does an organism possess existence distinguishable from
its molecular composition and social environment? The ambiguity of
biological causality makes such questions difficult to answer or even
formulate, and computational biology has an important role to play in
operationalising the language in which they are framed. In this article
we review the role played by computational biomodels in shedding light
on the ontological status of organisms. These models are drawn from
backgrounds ranging from molecular kinetics to niche construction, and
all attempt to trace biological processes to a causal, and therefore
existent, source. We conclude that computational biomodelling plays a
fertile role in furnishing a proof of concept for conjectures in the
philosophy of biology, and suggests the need for a process-based
ontology of biological systems.

In situ adsorption, known as an in situ‐roduct removal (ISPR) technique
for low molecular mass bioproducts, was in this study applied to a
bacterial exoenzyme proving that this method is also suitable for the
separation of macromolecules like proteins. For this, adsorbent
particles were added to growing cultures of Staphylococcus carnosus rec.,
therefore both production and adsorption occurred simultaneously in
shaking flasks, stirred tank, or airlift bioreactor as the chosen types
of fermenters. The exoenzyme lipase adsorbed rapidly and, after
separating cells and adsorbents, desorbed in a packed bed column. Up to
85% of the produced lipase were recovered, fractions of these had been
concentrated up to the factor 20 and purified up to a factor of 40 by
the procedure. By using the airlift bioreactor an enhancement of biomass
production was observed, but the necessity of the addition of an
anti‐foam reagent resulted in higher product losses in adsorption as
well as in desorption. Production and adsorption kinetics have been
modeled and applied to in situ‐adsorption. The model was used to perform
a parameter study in which the influence of biological and physical
parameters as well as process parameters on discontinuous and continuous
in situ‐adsorption was investigated.

It is the contention of this paper that current data mining work in
bioinformatics tends to emphasize data representation to the neglect of
another essential aspect of biological systems, namely dynamics. This
results in a divorce of both the enterprise and the teaching of
bioinformatics from its central aim of meaning-construction. The paper
argues that this neglect of dynamics is rooted in an
information-processing view of cognitive psychology, and needs to be
complemented by a more narrative perspective which emphasizes the
explanation, rather than the mere description, of observed patterns in
data. This increased emphasis on explanatory narrative in the form of
dynamical modeling leads to both a deeper understanding of biological
information and a more invigorating approach to the teaching of
bioinformatics. The paper presents a cross-curricular teaching framework
for a first-year undergraduate course in bioinformatic dynamical
modeling which is based around the use of narrative plots.

Munc13 proteins form a family of three, primarily brain-specific phorbol
ester receptors (Munc13-1/2/3) in mammals. Munc13-1 is a component of
presynaptic active zones in which it acts as an essential synaptic
vesicle priming protein. In contrast to Munc13-1, which is present in
most neurons throughout the rat and mouse CNS, Munc13-3 is almost
exclusively expressed in the cerebellum. Munc13-3 mRNA is present in
granule and Purkinje cells but absent from glia cells. Munc13-3 protein
is localized to the synaptic neuropil of the cerebellar molecular layer
but is not found in Purkinje cell dendrites, suggesting that Munc13-3,
like Munc13-1, is a presynaptic protein at parallel fiber–Purkinje cell
synapses. To examine the role of Munc13-3 in cerebellar physiology, we
generated Munc13-3-deficient mutant mice. Munc13-3 deletion mutants
exhibit increased paired-pulse facilitation at parallel fiber–Purkinje
cell synapses. In addition, mutant mice display normal spontaneous motor
activity but have an impaired ability to learn complex motor tasks. Our
data demonstrate that Munc13-3 regulates synaptic transmission at
parallel fiber–Purkinje cell synapses. We propose that Munc13-3 acts at a
similar step of the synaptic vesicle cycle as does Munc13-1, albeit
with less efficiency. In view of the present data and the well
established vesicle priming function of Munc13-1, it is likely that
Munc13-3-loss leads to a reduction in release probability at parallel
fiber–Purkinje cell synapses by interfering with vesicle priming. This,
in turn, would lead to increases in paired-pulse facilitation and could
contribute to the observed deficit in motor learning.

(HCV) RNA based on the TaqMan principle, in which signal is generated
by cleaving a target-specific probe during amplification. The test uses
two probes, one specific for HCV and one specific for an internal
control, containing fluorophores with different emission spectra. Titers
are calculated in international units (IU)/ml by comparing the HCV
signal generated by test samples to that generated by a set of external
standards. Endpoint titration
experiments demonstrated that samples containing 28 IU/ml give positive
results 95% of the time. Based on these data, the limit of detection
was set conservatively at 40 IU/ml. All HCV genotypes were amplified
with equal efficiency and accurately quantitated: when equal quantities
of RNA were tested, each genotype produced virtually identical
fluorescent signals. The test exhibited a linear range extending from 64
to 4,180,000 IU/ml and excellent reproducibility, with coefficients of
variation ranging from 21.6 to 30.4%, which implies that titers that
differ by a factor of twofold (0.3 log10) are statistically significant (P
= 0.005). The test did not react with other organisms likely to
co-infect patients with hepatitis C and exhibited a specificity of 99%
when evaluated on a set of samples from HCV seronegative blood donors.
In interferon-treated patients, the patterns of viral load changes
revealed by the TaqMan HCV quantitative test distinguished responders
from nonresponders and responder-relapsers. These data indicate that the
TaqMan quantitative HCV test provides an attractive alternative for
measuring HCV viral load and should prove useful for prognosis and for
monitoring the efficacy of antiviral treatments.

Neurotransmitter release at synapses between nerve cells is mediated by calcium-triggered exocytotic fusion of synaptic vesicles1. Before fusion, vesicles dock at the presynaptic release site where they mature to a fusion-competent state1,2. Here we identify Munc13-1, a brain-specific presynaptic phorbol ester receptor3,4,
as an essential protein for synaptic vesicle maturation. We show that
glutamatergic hippocampal neurons from mice lacking Munc13-1 form
ultrastructurally normal synapses whose synaptic-vesicle cycle is
arrested at the maturation step. Transmitter release from mutant
synapses cannot be triggered by action potentials, calcium-ionophores or
hypertonic sucrose solution. In contrast, release evoked by
α-latrotoxin is indistinguishable from wild-type controls, indicating
that the toxin can bypass Munc13-1-mediated vesicle maturation. A small
subpopulation of synapses of any given glutamatergic neuron as well as
all synapses of GABA (γ-aminobutyric acid)-containing neurons are
unaffected by Munc13-1 loss, demonstrating the existence of multiple and
transmitter-specific synaptic vesicle maturation processes in synapses.

Munc13-1, a mammalian homologue of Caenorhabditis elegans unc-13p, is a
presynaptic phorbol ester receptor that enhances neurotransmitter
release. In the present study we analysed the regional, cellular and
subcellular expression patterns in rat of two novel Munc13 proteins,
Munc13-2 and Munc13-3. We demonstrate by hybridization in situ that
Munc13-1 mRNA is expressed throughout the brain, whereas Munc13-2 mRNA
is preferentially present in rostral brain regions, and Munc13-3 mRNA in
caudal areas. In an analysis of subcellular brain fractions with
isoform-specific antibodies, we show that the novel Munc13 proteins are
enriched in synapses. Immunocytochemical examination of rat cerebellar
sections indicates that Munc13-3, like Munc13-1, is concentrated in
presynaptic terminals. Our results characterize Munc13 proteins as a
family of neuron-specific, synaptic molecules that bind to syntaxin, an
essential mediator of neurotransmitter release. Munc13-2 and Munc13-3
are expressed in a complementary fashion and might act in concert with
Munc13-1 to modulate neurotransmitter release.

Quantitative data about the behavior of proteins in different downstream
processing unit operations are needed. Adsorption isotherms that are
usually used to design such process steps may not be sufficient as for
protein binding there is to distinguish between an adsorbing and a
desorbing branch of the isotherm, leading to different apparent
adsorption coefcients for adsorption and desorption, respectively. It is
demonstrated that two different proteins show simultaneously reversible
as well as irreversible ”adsorption” in hydrophobic interaction protein
chromatography and that the reversible and the irreversible part of the
apparent ”adsorption” isotherm can be separated.
